Mmmmmmm that's a strange affair indeed!!!

Maybe the folders keep returning because you are not deleting the folders but maybe only deleting shortcuts to folders?

Further information would be good,
Like where the folders are on your drive,
Whether they are on a network drive
Whether they end up in the recycle bin after you delete them

Hmmmmm what

If you delete the pictures and the folders, then you restore the pictures it is also going to restore the folders the photos were originally in.

If you are using a windows operating system go into one of your hard drives (like C or D), on the right side where all the folders are right click on the white space, select create folder and make a photograph folder. Go to the folder where you photos are currently, left click on the first photo, go up to file and select all, go back to the first photo and right click, select cut, go into the new folder you created (photograph), right click on the blank space in the right side, select paste and it should move all your photos there. Do that for each folder where your your photos are currently. Then you can go back after and delete all the old folders where you had photos, and then make sure to empty your recycle bin. The photos should now be in that new folder, and the old ones should not come back.
